For me, the Cinema scene (the scene where Frank asks Donnie, "have you ever seen a portal?") in Donnie Darko. That scene was amazing, it sent shivers down my spine and the music 'Carmen Daye - For Whom the Bell Tolls' was perfect.

There are loads of good ones, one that springs to mind right now is the 'Wait, wait a minute. Where is the treasury guy Pfarrer?' scene in Burn After Reading. Especially when it gets to the 'What did we learn Palmer?' bit.
Funnily enough I had a look at the scene on youtube only the other day.

Das Boot: They're sinking out of control, finally hitting the bottom with the captain quoting: "The gods left a shovel full of sand to keep us up."

Shine: David Helfgott walks into a cocktail bar after spying an empty piano. He sits at the piano while onlookers laugh at him, thinking him a simpleton. He then knocks out a killer version of flight of the bumble bee, leaving the whole place stunned into silence.

Marathon Man: Is it safe?

Bullitt: Car chase.

The French Connection: Car chase.

Taxi Driver: The mirror scene.

Jaws: The USS Indianapolis speech from Quint.

Saving Private Ryan: The beach landing.

Trainspotting, the scene where Begbie's trying to play pool with a raging hangover and puts his cue through the felt.
In fact any of the Begbie scenes.
 
Some of my top fave scenes- starting with the funnies:

The sex scene in Team America:World Police.
Airplane- "Get in crash positions!" and everyone hurls themselves around the cabin.
The skydiving sequence in Fandango.
Bill Gates getting shot in South Park: The Movie because Windows 98 won't load.

Sadako crawling out of the TV set in Ring- the Japanese original.
The tunnel sequence in Stalker.
The scene in The Boy in the Striped Pyjamas when Bruno is looking for his football and finds the dolls his sister has thrown away in that pile- one of the most clever and heartbreaking images I've ever seen on screen as it is on the surface so innocent.... OMG.
