Don't suffer fools gladly (must try harder!)

It's just over a year since I replaced my 40-something-year-old road bike with something from the current millenium, and I'm still getting to grips with how technology has moved on in the meantime.
I've just got my head around the fact that some of the teeth on my rear cassette haven't inadvertently developed a twist, but are designed that way as part of Hyperglide technology.
I discovered this after replacing my newly-cleaned chain (as yet unlubed) and observing the way it engaged on the cassette when on the bike stand. I noticed a slight hesitation in the way the chain settled on certain teeth, which in turn led to the discovery of the different tooth profiles
My question: is the chain hesitation normal and/or will it sort itself out when the chain is properly lubed, or is it an indication that my indexing is slightly out and needs adusting ?
Incidentally I split the chain to remove it from the bike, expecting simply to re-use the pin, before I realised that Shimano HG chains don't work that way. As an alternative to the oversize replacement pin, for the time being I'm using a KMC Missing Link of the correct size - are there any issues I should be aware of in doing this ?
