Check the pads for any grit, foreign objects or wear that may cause squeaking. Also check the disc for any scoring or marks that may give you a clue where the squeaking is coming from.
 
Also check that the calipers are aligned with the disks properly.

This is normally just a case of loosening the bolts holding the calipers to the frame\forks and squeezing the lever tightly while re-tightening the caliper bolts.

Check for bends in the discs. Also, turn the bike upside down if it's easier, and look through the caliper(s) where the disc goes through, and see if one or either pad is in contact with the disc when not wanted. then adjust accordingly! :]
