I've cycled it both ways on a LEJOG and JOGLE ride. I didn't find it intimidating or dangerous. There again I am happy to cycle in the heavy traffic of major cities making the A82 relatively calm.
I'd rather ride in heavy traffic in major cities than ride on the inverness end of the A82 again. Only did it to visit Urquhart Castle. The drivers are suicidal in those parts. From Augustus to Inverness B862 gets my vote.

Great Glen cycle way is pretty hilly and would be rough on a road bike as I recall it.
The A82 is busy for Scotland but is doable without too much worry.

We took the canal towpath & forestry roads out of FW (just about ok on 28mm touring tyres) as much as possible, necessitating only short stretches on the A82. We then turned off at Ft. Augustus and climbed the hill on the B862, and then followed the shore line of Loch Ness all the way to Inverness. The back road was quiet and very scenic - perfect.
A couple of years ago my wife and I took the same route on 35mm tyres and apart from a couple of bits by the canal side which were particularly rough forestry tacks or tree root ridden paths we satyed in the saddle from Ft. William to Fort Augustsus. Overnight in a great wee hostel and then the B862. Killer climb to start with but otherwise a quite road to Inverness with some brilliant scenery and relatively easy going. Watch out for the deer by the lochs as you head over the hills and good luck on your trip.
