Went out for a 30 miler yesterday on my own, came back and took the better half out for a 20, only this time I swapped bikes put some flats pedals in and no padde shorts. I did not feel right at all, foot position was everywhere but where I wanted it to be, as for comfort, ouch!

Needless to say I will not be trying that again very soon.

Did you find out that, riding on flat pedals makes your shins ache?

Not that I noticed, did skin my ankle and later a calf whilst walking with the bike, forgot how big the pedals were.

On the rough stuff I did not feel connected like I do when clipped in.

I dislike walking the bike because of how wide the combination is, but do you have nasty toothed pedals? And a saddle like a razor blade?

Get some comfy rubber pedals and a nice padded saddle and try again ;)

apparently clip in pedals are only for race wannabees and there's no scientific evidence they help.
Oh well, I'll just keep using mine anyway
