Bike boxes on trains across Switzerland

Hi all.

I am traveling from Zurich airport to Bischofszell (Thurgau). I'll need an intercity train up to St Gallen, then a regional. I have traveled this route before which is fairly straightforward but never with bikes. My bike will be in a bag so I was wondering if anyone can shed some light on how easy it is / what I need to do in advance. I have just looked at the SBB website but it isn't very clear when it comes to bikes in boxes / bags. It mentions an SBB specific bag you can purchase for 99CHF but that's not really that appealing...
