An indented cone will make a difference to the sound even if pushed back into place.

If it's just the dust cap on a bass unit, not much.

The other way to pick them out is pulling it out with the tip of a pin or needle. One reason why grilles are a good idea. Although I had one little numpty push a tweeter in even through the grille cloth!

I'd recommend a secure point out in the garden somewhere, and a decent padlock and chain. Don't let the little darlings even NEAR your stereo.

Sandwiches in the video, misc fluids in lp sleeves (with the lp!), cassette tape pulled out, jammy fingers on every knob/switch/slider, and that's when keeping them under close supervision!

With hindsight, I'd suggest buying a load of old gear from a jumble sale, leave that just within their reach, but put the real stuff completely out of their reach (and pref in a completely seperate buolding altogether).

If it's a silk dome (or man-made equivalent) tweeter and it can't be pulled back properly without creases then it will affect the sound.

Whether it's enough for you to care is another question.

I don't agree. When our first sprog got mobile I considered putting the Hi-Fi on a shelf or putting a fire guard around it or something but it doesn't solve anything. The real answer is to teach them not to touch it. Not at all hard to do and it's much better in the long run if they learn to be careful with things. Works fine. My son had his own Hi-Fi, with a turntable, when he was four. He's never broken anything and nor have the other two.

The tweeter I had pushed in was a good one. I replaced it at the time but later pulled it out and used it in another speaker. It sounded absolutely fine to me.

They look better without.

Yeah, lot of people think that. I've always thought speakers look untidy with the grilles off and virtually always sound worse that way too. Can't think of a pair of speakers I've heard that sounded better without the grilles.
