Disc brakes, less performance after cleaning?

Hi guys, I've got a Voodoo Bantu. Its done about 100 miles. I bought Muc Off disc brake hydrating cleaner and used it as described on the front discs and brakes (spaying all over). After spraying and then wiping with a Scott workshop towel a bit of black grime came off the discs.

But after cleaning the brakes don't seem to bite that well, over a 2 mile ride they did start to come back but they just felt plain rubbish compared to the pre clean where they did squeal a bit.

Now, my understanding is that discs need to bed in from new, and that is the process of evenly putting brake pad material onto the disc after which they will achieve their maximum efficiency. Does using brake cleaner remove the dirt and the build of pad material?

Is this just down to the fact that brake cleaner is quite aggressive stuff and removes dirt and pad build up, which I then have to build up again?

I'm thinking of trying Isopropyl next time. Anyone else experience less braking performance after cleaning?
