started cycling to work 7 months ago MBT started to really enjoy it , so i decided to treat myself to a new bike , would have spent more ( company not interested in C2W), so invested my cash on a boardman comp hybrid first 2 weeks fantastic really felt like i was on bike equivelent of a rolls royce.I am now cycling with the fear that my right knee is not going to bend at the top of my rotation, I am hopefull my knee will settle and i can get back to enjoying my new bike and commute until then a depressed commuter.;)

Sounds like a positional thingy to me- technical! There will be people on here in a while with suggestions about moving your seat up and altering your pedals in some magical way.
This is wise advice from clever people.

I had a similar problems with my knee and my elbow, but it worked its way off. Not suggesting that you do that! You might not be as stupid as I am.

You could try single leg squats- supposed to help increase stability round the knee.

This video is instructional-

I like my leg to be as near to straight as possible, a knee bend angle of around 3degrees for me. anything bigger and i get muscle and knee pain.
