Well I've been to Paphos (Cyprus), so I had heard of them.

I must admit, I'm surprised that teams of that level don't have to go through qualifying matches before the league stage

Pafos played in 3 qualifying rounds before entry to the new league setup.

The BBC report says "Pafos' plans for their own first victory in the competition were dealt a huge blow when Joao Correia was sent off after just four minutes." so I assumed they hadn't played any qualifying rounds.

Two of those teams they knocked out are fairly well known too.

Well, qualifying rounds are for entry to the Champions League so both cases are true.
