I really like Nathan Bulmer's "Eat More Bikes", Anthony Clarke's "Nedroid Picture Diary", Kate Beaton's "Hark! A Vagrant!", and Kevin Cornell ("Birthday Street", "The Superest", "Bearskinrug"). Scott C's "Great Showdowns" is a simple idea executed really nicely.

I think EmmyC is doing some interesting things that use the potential of the web as a medium to good effect, e.g. "Margot's Room".

Not sure that it counts, but Claude Lumiere & Rupert Bottenberg's "Lost Myths" can be really, really good ("What to Do with the Dead", for example).
