Presumably you have changed the wires for some reason or do you just believe it has been wired incorrectly?
I am pretty sure I wouldn`t take on any kind of maintenance without a) knowing what I am doing b) taking photos of the parts I am replacing/ removing. What make bike is it as it may be possible to obtain a manual online to help.

Hi I changed the controller as it had blown a mosfet and this is the controller I got as you will see the brake connectors on the controller are female so I replaced the brakes too that had male connectors on and the wires are red and blue just want to make sure the colours are connected to the right ones

Looking at the diagram suggests that the controller expects the brake sensor to short the signal to ground? I'd guess the worst that will happen is the cut-off won't work. If you don't have a throttle fitted, you dontneed the brake cut-off anyway.
