Been offered a cx bike with cantilever caliper braking but the bike is being sold with Mavic disc equipped wheels, surely this can't be good.

Will try and find the exact wheel info later

No it can't be good. A disc wheel won't have any usable brake track

Seller has just messaged me saying bike now sold, I dread to think about the implications of this bike and it's braking situation with the wrong rims on

I would not want to be braking on this surface.

Yes - but as per @winjim - plenty of people take regular rims with proper braking surface (say Mavic Open Pro/Sport, H+ Archetype, Ambrosio Chrono, or whatever else...) & build them onto a disc hub (hence 135mm OLN). It's only really recently there's a bigger choice of disc-specific rims, so you'll see loads of 'normal' rims on slightly older disc brake bikes.
29'er is just 700c - I think the bigger tyres intended designate it as a 29" instead of 28", but just the same really.
