I bought a little Berghaus multi-tool pouch in a sale, and it attaches to one of the loops on the shoulder-strap of my Deuter Race EXP Air backpack. It's just the right size to hold a bunch of keys, and in the right place for easy access.

If I'm riding without a backpack, the keys go in my saddlebag.
 
I came off a motocrosser with a bunch of keys in my pocket and it hurt a lot.

Anything hard and lumpy goes in my saddlebag nowadays ;)

Incidentally, the Bagaboo tool pouches are great for this sort of stuff - they have a largeish velcro loop on the back so you can attach them to seat post, etc etc.

Like Mr Paul - in a tri bag if I'm on the tourer. On the round-town mtb in a little pouch inside the tool/ saddle bag, which I take off when the bike's parked. Loose change joins them.

I usually wear a Camelbak bag (minus bladder) to carry keys, money, tools, spares, food and most of the other things I take with me on rides.

You didn't ask about my camera, but I carry that in a little bag on my handlebar stem which is very handy for whipping it out in a hurry to take shots such as this one of the bag itself.
