So you do not think a little hip flexor tightness may be the problem. Google tight hip flexors cyclist it may just open your mind a bit, it did mine many years ago.
I think/know it's down to moving components on my bike, creating an imbalance which has led to undue strain on my hip flexor. I don't believe it's down to lack of stretching.

The right thing to do to figure out the cause is to reverse the recent change: suffer the chaffing to see if the flexor pain goes away.
If you choose not to do that then you can't be sure of the cause.
Aches and pains develop over time, it maybe that prior to the change the set up was slowly damaging your hip flexor and simply the time has come when your body can't take it anymore. Nothing to do with the change.
