I always use silicone to seal my spd bolts too. If you have rounded one off you may find that a star bit (Torx) will grip where the hex won't. Otherwise it is a case of careful drilling or using a screw extractor, or using a Dremel type tool to cut a groove deep enough for a screwdriver.

Bradawl.... great tool for the mechanically minded cyclists tool box... it's a tool us pro mechanics have in our kits... handy for opening up cable outers after you have cut it to length and also helpful to hook out cables from shifters and levers..... :whistle:
