I cycled into Santander this summer but from the west. I just looked at the map and chose the most direct 'minor' roads that I could. There were more minor and less busy roads I could have linked up but you have to compromise with unnecessary hill-climbs, time constraints and traffic around cities.
We rode out of Santander last year, it was a bit of a faf and took a while on busy roads to get clear of the city. We only found out about the ferry later and would definetely use it in future.
Last year it was running every 30 mins. Turn right out of the main ferry gates go along about 200 yards and the cross estuary ferries board from the slipway. Buy you ticket in the office at top of slipway. http://www.losreginas.com/i/servicio.htm
Stay on to Somo it is a much easier exit road.
