I don't know, never having used it I need to try it out first. I doubt I could afford to go for the Dura-Ace Di2 So it would have to be Ultegra. But the Ultegra Di2 bikes I've seen have a bulky battery strapped to the frame which spoils the lines somewhat. Whereas normal manual Dura-Ace is the same price as Ultegra Di2, and is the top spec in Shimano hierarchy.
As previously stated you can move the battery to the inside of the frame, its not difficult to do, its slightly more challenging for Ultegra but not a major problem. When you do this it leaves you with unwanted original charger, battery bottle cage mount, loom section etc. These can be sold and generally make enough money to negate the majority of costs of the custom components. (depending upon how you do it)
If you do not want to do the conversion yourself, there are a number of companies offering custom plug and play battery conversions for Dura-Ace and Ultegra Di2 such as. (you can always change the battery at a later date)
