IMO get a foam roller, used properly it's akin to having a sports massage. I've got one which I tend to use when I'm feeling I've overdone it with running etc. I should just get it out and use it as a matter of course.
I know of a few on the runnersworld forum who had longish term recurrent injuries that swear by them. There's plenty of vids on youtube about how to use them too. I'd go for a shortish one (18") and the harder the better, which I think tend to be blue.
Cheapest place I found was ebay.

It's lactic acid build up and you'll get used to it. If your commute is fairly stop start, that can be a killer if you were used to a longer, less interupted run. It can take a while to train the legs. I get it if I've been off the bike for a week or so, then back to full commute and the legs feel dead after 2-3 days. By week two though, they are fine.

Assuming your bike is a comfortable fit, then I'd suggest that you do pre and post ride stretches.

Wot Fossy said.

Sometimes (after a big ride or a ride after a long break) I get a sense of being "overtired" and have trouble sleeping...my legs are a bit twitchy and I am generally restless.

I find that if I pop a paracetamol about 30 mins before hitting the sack, I sleep really well.

If my legs ache after a general ride, then I don't do a thing about it, I quite like the feeling that I'm actually using my body and can feel it working.
