I’ve bought a new single speed freewheel, a White Industries ENO http://www.whiteind.com/new-page
But they say use a 3/32” chain only (16 tooth) I’ve recently just replaced the chain and a new chainring on the bike (both 1/8”)
Will using the 1/8”chain damage the teeth on the freewheel?
If it means replacing the chain & chainring then I’d rather do that than damage the expensive freewheel.

Can't see how it would cause damage. It might be a tad noisier, but that's about it, and even that's unlikely.

It will be fine. I've done it with my Shimano hub gear and one of my fixed wheels has it the other way around with a 3/32" chainset running an 1/8" chain.
