changed gear setup, probs with going thru all gears

hello, I changed the gearing on my bike from original 9 speed road bike setup to flat bars with MTB cogs at back with MTB shifters. I now can only use the lowest geared 3 cogs before the chainline goes wrong. I then have to shift up to the middle chainwheel which can only mange 2 or 3 cogs again. Can anyone help.... ?

Mountain bike shifters have no trim adjustment.
you need the road bike specific ones to get it to work.
Rear mechs aren't as fussy
