I think you are overthinking this. When it says use the juice from two lemons I suspect it means use the juice from two lemons.

One big and one small lemon will be more lemony than two small lemons but less lemony than two big lemons

I can't think of any recipe where the precise quantity of lemon juice is critical. Use your judgment. If they are very large and especially juicy lemons, maybe only use one of them.
