We had a persistent problem with a creaky frame on my wife’s ATR. I’ve changed the bottom bracket, tightened the cranks, tightened the chainring bolts, checked for cracks etc, all with no real success. However this morning when yet again cleaning and checking the bike, I found that the small bolts holding the dropouts were quite loose. Also the lock ring on the cassette wasn’t that tight. Hopefully I’ve cured the creaking 😀

Have you got internal cables? I had a terrible creak/click that coincided with my downward left hand pedal stroke so investigated all the usual places (BB, QR's, chainring bolts, etc) and eventually narrowed it down to where the cables exit the downtube near the BB. A bit of silicon spray on these points and all is silent. I think what was happening was that as I applied pressure to the pedals it was twisting the frame ever so slightly causing it to fret against the cable outer, causing the creak.

Just had a similar unknown annoying creak problem. I thought it was the new bottom bracket I put in last week. Upon cleaning the bike I noticed one of the crank bolts was very loose. Hopefully that was the culprit.
 
I think every creak I get is the bottom bracket. So far it has never been the bottom bracket. More often than not it has been the hub on the rear wheel that just needed a strip down or regrease.
