Are the holes on the tyre "side" of the tube, or nearer the wheel rim?
 
Another old trick is to align the tyre with the wheel

Choose a particular point on the tyre

Here it is the "leg" of the P

That way when you have a puncture, you just overlay the tube and you will know exactly where the offending item is in the tyre

I do that all the time. I thought that was just bike etiquette.

Like not wearing white bike shoes (unless they are Italian leather) ;)

I had a very pesky one to locate - finally found it by turning the entire tyre inside out, carefully working my way around the tyre, pushing in from the tread side with a the back of a tablespoon and running my finger over the inside.

It's turned out to be part of a tack that was so deeply embedded, that it was undetectable while the tyre was deflated.
