Whatever you do decide on I'd think twice before getting a bike with aero wheels. The front one can be absolutely lethal on fast technical corners. I sold my Mavic 50mm ones after two very nasty high speed wobbles at around 40mph. Both times I nearly came off and after the first one I realised it wasn't just a one off so they were put on ebay pronto. Got a nice normal set of Ultegra wheels instead and never had any more problems. It was the wind that did it but you can never guarantee it won't get windy when you go out. I think the bike geometry did not go well with the aero wheels so may not be the case with all bikes.
As you can see from the pic above I've got aero wheels on my bike (also 50mm). I definately agree you need to be much more aware of cross winds. What you experienced sounds bloody scary. Ideally it would be nice to choose from different wheelsets depending on the conditions.
