I'd recommend stiffer (i.e. More Expensive) shoes for longer distances, just use the cheapos for commuting.
Ankling, I still do it whether I'm on 'clipless' or flats.Well, you have a lot of advice to choose from there. My own advice is about the position of your feet when you pedal. You say you keep your foot flat and then press down. Try instead to point your foot down and do a rotary motion on the pedals.

It could be the summer shoes are thinner so your effective saddle height has changed , altering cleats can help fix it.Deffo check cleats aren't too far back or forward. Get comparing with your 'winter boots'. Cleats slightly in the wrong place will cause pain in the balls of your foot - I've even done it myself with new shoes.
Tried them on instore and didnt like them for the same reason i dont like M065s , and my boat width feet means the toe box is tight on me in shimano`sShimano M089's. They're cheap now...
